It now seems that the problem with the ducks was only a mesorah problem, as opposed to a real kashrus.
As a prominent posek told me, "there is no such thing as non-kosher duck".
It turned out, that KJ was selling Muscovy Duck, instead of the regular, and with mesorah, Pekin duck.
Muscovy duck was ruled forbidden first by Rav Nosson Adler, and then later by Rav Samson Rafael Hirsch.
I'm still unnerved by the lies that the KJ shechitah originally spread to clear its name.

Actually, Rabbi Bernard Illowy of New Orleans paskened against it and sought the agreement of R. Adler and Hirsch in 1862. Illowy was a musmach of the Chassam Sofer and a PhD of the University of Budapest. Quite a talmud chacham and a scholar. It may have been the first home grown kashruth issur.
Yes, there is a dispute about Muscovy but none about KJ dishonesty and corruption.
There was also a great shochtim dispute in NYC back then, so that might win the title.
